Do you think a 350ml water bottle can be used as the container to breed fruit flies?

And then use a paper towel with elastic band for the cover? Do I need to put a paper towel in the container as well for them to climb?

Mason jars work well. You can use the metal ring to hold 2 large coffee filters for the lid. It's not necessary to have anythig for them to climb on.
 
I grow them in old kitchen jars (from jelly and such). I use a piece of thin cloth over the top, held in place by the jar lid (which has some holes in it). Using the jar lid has the advantage that the medium does not dry out as quickly, which is a problem in my climate.
 
You need something with a fairy wide neck such as a jar rather than a bottle.
 
I use pint and quart mason jars with two coffee filters as a top. I don't use the metal bands to hold the filters in place but I do use a large rubber band.

How about the size of the container? 800ml with a height of 20cm and radius of 5, is it a good container?
