I'm afraid most of us will advise you to remove the stones.
Axolotl are mucky little things and the stones will trap and hide a lot of dirt. This will in turn affect your water quality.
Axolotl are not the cleverest of animals,,they gulp in food and unfortunately stones too. This may well lead to impaction. Sand or bare bottom is much safer.
Maybe add some taller plants as well ? My axies like to lurk in them
