Hello Sherylbobbins,
I have removed fungus from my axolotl's gills while she was in the salt bath, so I'm pretty sure you'll be alright to remove the fungus from the legs especially because it covers such a large surface.
I don't know much about the pain receptors of an axolotl. Although, I am researching a book called "Copeia" at the moment so I might find something worthwhile. Some part of me also recalls watching a documentary on the use the axolotl's regenerative abilities and a scientist severing the tip of an axolotl's tail. Also, another member on this forum amputated part of their axolotl's tail as well.

I shall perform the 3rd salt bath of the day and remove the fungus then =). I was just reading that board about that particular amputation: http://www.caudata.org/forum/showthread.php?t=49026. I wouldn't consider if I didn't need to. That leg is getting pretty bad but I shall see what it looks like with less fungus. I'll take a pic too.

The fungus isnt coming off. What should I do?

It's now become a team effort. I pull on the fungus as best as i can and Sarge swims. It seems to be working. I nearly accidently pulled off his left arm though. Just goes to show that the flesh is really dead... the arm seems to be coming off more easily than the fungus. There is also a superficial wound on the right arm at the elbow that was previously unnoticed to be bleeding =O
